Kind of agree with Aaron on why not just cut the membrane large enough to affect repairs, then patch? However don't really see a down side to having vents put in either. They come in handy.

I'm thinking I'd make sure there was penetration before my warranty is up. Although I imagine they will only patch and not replace so maybe not a good idea. Perhaps you lay patch or sealant on it?...
