I did the same thing, bought black pro-flex sealant to go over the moldings down the sides. Yes, the silicone has to go, mine was starting to peel in spots, so I'm ripping the silicone off a section at a time and re-caulking it. That stuff is rough to work with, you've got one chance to lay a smooth bead, there's no using the "finger swipe" method like you can do with silicone.
